I have copied the three folders as you suggested:
- Database
- JnxFiles
- KmlOverlays

and the new database appears to be working fine with all GPX tracks, waypoints etc and JNX/KMZ overlays working normally.

When I come to delete the old 'default' database. Is is safer to just empty it by deleting the contents of My Collection in BC and leaving it as a empty and unused database or use Edit > Options > General > - Delete Database to stop BC using it and then delete the three folders as in step 6?

Really won't matter, so up to you.

I decided to empty My Collection by deleting each list folder individually within Basecamp as the final step and my C: drive now has its space back.
